Why we a timeline conversation push different thread ID's?

Sometimes when we have a Tweet that is part of a threaded timeline conversation, we will receive a different thread ID, which breaks the cohesion of our application. Does anyone know either:

A way to mitigate this from our side, or…
A reason why this occurs?

Is this on Twitter for Websites in the HTML markup? that’s not a value inside a Twitter API object.
