I have apps in a project and as a standalone app. For example:

Does it make any difference from API permission level or rate level?

Standalone apps can only access v1.1 API, Projects can access v2 API. the APIS themselves have different limits etc. An app in a project can access both v2 and v1.1 endpoints if you have Elevated Access: Getting Started with the Twitter API | Docs | Twitter Developer Platform
