I don’t get what I am supposed to put within the twitter:site:id tag. Is it the consumer key (API key) of my app? Or the URL suffix: https://apps.twitter.com/app/XXXXXX?

It should be your Twitter ID (which you can find here http://mytwitterid.com/).
However, you don’t need to use a numeric twitter:site:id in your cards if you include your twitter:site name instead.
You mean that I cannot link my card to an application directly, but to a user instead?
As I understand it, the twitter:site and twitter:site:id tags are used to attribute Twitter Cards to users (for analytics purposes), but I’m not an expert (I’m just repeating what’s on this page: https://dev.twitter.com/cards/types/app).
