Please excuse my ignorance, is there a way to check statistics on what users have sent messages through my twitter apps that I have under my account? Or to check what messages have been passed through it.

That kind of functionality doesn’t exist within the API. Consider adding tracking functionality to your app to track user actions, odd as that sounds.
