Is there any way to request a users timeline (using user auth) and exclude circle tweets, or a way to identify them if not?

No. Circles are a new feature and (in general) we are not updating the legacy v1.1 API; we also have not yet planned to add Circles features to the new API, but this may come in future. Broadly speaking, we recommend v2 for new app development.
